Import the invisible box selecting the Door or window option during the 3rd step, and use one or more boxes of this kind to cut any wall or group of walls (it will cut only walls). See also this discussion.

Maybe this invisible hatch will solve your problem? And eh, don't forget to check Door/Window while importing, or it won't insert itself in the wall.

Problem is, I need an invisible wall/box or whatever which can make an angle on the top. Same system as normal wall have...sloping wall. Is this possible?

Mic,
Maybe you can apply a transparent texture to (a part of) the wall? It will show up as black in the design, but will be invisible when you make a photo render.
